Hi.

One of my friends lives in Hechuan. A few days ago, the flood from Chengdu moved to her city Hechuan. I thought her home might be flooed so I said "I hope you're well in the flood" to her. I wonder if it's natural to say this.

That seems to imply that your friend has been inundated.

It sounds a little stilted in English. A natural expression (BrE) would be "I hope that you are coping with the floods" or possibly "I hope you are well despite the floods".

I have no idea why we would put "flood" into the plural there, it is just natural colloquial English. An alternative would be "flooding".

Take care with your spelling. Given that your entire post is about flooding, this was a very unfortunate word to misspell. Have you installed an English spellchecker yet on your browser? If you had, you would have seen that word underline in red, indicating a spelling error.

Try something like:
I hope you haven't been affected by the flooding.
