Yesterday night, 9pm to 4am rain.

It had been raining all day last night.
Last night raining all the day.

Do the sentences make sense?

It is better to use the past tense. You don't use the past perfect tense unless you have a reason to.

It rained continuously/non-stop last last.
It rained through the night last night.
It rained the whole of last night.

You can't say "all day last night". That doesn't make any sense.

It rained all day yesterday.
It rained all night last night.
