"He looked at his watch and saw it was quarter to three".

Does it mean it is 45 minutes in the past?
Or Is it 15 minutes in the past?

"It was the three quarter".

Does it mean it is 3/4?

quarter to three = fifteen minutes before three o'clock, or 2:45.
 
It's "a quarter of an hour" until (to) 3.

'It was the three quarter' does not mean anything.
 
As Rover said, "It was the three quarter" means nothing because it is not a grammatical sentence. In some sports, you might hear "It was the third quarter".
