A person is logged on to two different social websites. If he leaves one, which of the following sentences would be correct to say, "I have logged out of there", or "I have logged out from there"?

We log out of websites. However, "there" is unnatural in your sentence. Use "I have logged out of one [of them]", "I have logged out of that one" or "I have logged out of [name of website]".

They're usually called "social networks" or "social network websites", not "social websites".
