My high school math teacher loved extending her classes time to a longer time. For example, it was supposed to finish within 40 minutes, she always did it 45 minutes.

Is it natural to say “my math teacher loved extended regular classes time longer”?
 
No. She couldn’t extend them to a shorter time.
Yes, every class was supposed to be 40 minutes but she could stay there (probably for answering students' questions or punishing students) and then the orginal 40 minutes were extended to 45 or even longer.

How can I express this idea naturally?

I thought only my math teacher does it, but today I came to know all math teachers are the same.
 
How about "My maths teacher loved to go beyond the class time"?
It's not something a teacher does at will as "extend" implies, but it can become a habit.
