1. Experiments on animals should be stopped.
2. Experiments should be stopped on animals.

As native speaker which version do you prefer?

It depends on context, but I tend to prefer number 1.

can you give me the contexts in which I should use version 1 or 2?

Start every sentence with a capital letter.

The idea of the forum is that you provide the context in which you want to use the sentences.

Please note that a better title would have been Experiments on animals should be stopped.

Extract from the Posting Guidelines:

'Thread titles should include all or part of the word/phrase being discussed.'

I would always use #1.

I think #2 should be used if 'animals' is followed by a long relative clause.

Not a teacher.

I would prefer number 1.

Welcome to UsingEnglish.com, Emilyi!

Please note that you have to state 'Not a teacher' in your answers unless you are a teacher; it is a forum rule here.

I am not a teacher.

It depends, but I would say version number 2.
