a) Is any of them the guilty one? (When only one of them is guilty).
b) Are any of them the guilty ones? (When more than one of them are guilty).

I always see these structures everywhere. All of them I have written are OK, is that right?

A couple of girls are/ is.....

Which one must we use when using 'a pair, a couple...etc'? Are or is?

I would always use the plural for "A pair of shirts" and "A couple of girls."
