The nose's holes...
The nose' holes..

NB: The name of the person is Mise.
Mise's bag is cute.
Mise' bag is cute.

Is there any rule for this?

Mise's bag -- Don't treat this differently just because Mise's name ends in an es or zee sound.

But I don't know how to pronounce "Mise's" or how it is being read.

It doesn't matter how it's pronounced. A single person, with a possession, gets an 's.

Jim. Jim's bag.
Mary. Mary's bag.
Mise. Mise's bag.
James. James's bag.

Some people disagree about "James." They suggest it should be James'. I am not one of those people, but if you see James' bag, that's why.

Some people also say that with "classic" names like Jesus or Socrates, you should also just use the ' without the 's.

Since I say "james-iz" and "gee-zus-iz" it makes sense to me to add the 's.
 
The nose's holes.
I have no argument with the punctuation, but I'd never use the expression, and I have never heard it used. I'd always call them 'nostrils'. If somebody didn't know the word, I might explain it as 'the two holes in your nose' but 'nose's hole' ? No.
