The sentences are mine.

The country is going through difficult times now. Many people have already left, and according to the UNESCO Institute for Statistics, the situation is going to worsen, since more younger citizens are going to/will leave being afraid of further economic and social issues.

Does the part in bold sound natural to you?
Should I use "be going to" or the future simple there?

Use 'going to', since you've used it prior.

For starters, change the bit about being 'afraid of issues'. You can't be afraid of issues. You need a different word.

What exactly do you mean by 'unnatural'?
 
I think the sentence sounds better without the "being" and with a pause.

I would use "worried about" instead of "afraid of".
