Hi,
I want to say to my supervisor thank you for your time.
Is it formal if I write at the end of the letter *thank you for your
time* and then write sincerely?

Are you thanking your supervisor for taking the time to read your letter? Are you thanking him/her for taking the time to do something for you before you wrote the letter?

If you are writing a formal letter and you have started it "Dear Mr + surname" then you can end it "Yours sincerely".

Yes, I want to thank her for taking her time to read my letter.

I don't see a problem with using either "Thank you for your time" or "Thank you for your attention". In order to avoid ambiguity, I would probably use the "attention" version.
