The bed and breakfast host tells us that she will prepare dinner for us. And I say:

Oh wow! It's included in the stay?

VS

Oh wow! It's included in the cost?

Are both okay here? Would saying cost be impolite?

I'm not sure if Amigos4 was directly answering "Would saying 'cost' be impolite?" as well as "Are both okay here?"

In my opinion, it's not impolite at all. You could say:

Wow, dinner's included?
Wow, is dinner included?
Wow, dinner is included in the price/cost?
Wow, is dinner included in the price/cost?

Learners should note that normally we use inversion in questions so don't use "It is ... ?" on a regular basis. However, it can work when you are expressing surprise.

Thanks, ems! I totally overlooked the 'impolite' question! Batman45 edited the op one minute after my response. Perhaps the 'impolite' question was not there when I responded! Nonetheless, thanks for the clarification.

Amigos is right. It wasn't there when I first read the original post.:-D
