Is there any difference between these two statements in use? Maybe the second one is informal?
Would you like to leave a message? This is different to your next question as it doesn't imply the person that is being called will return your call.
Have her call? (unclear) Do you mean: Would you like her to return your call? If that's so, then I would use return, though it may sound more polite/formal.
If you are looking for a more informal expression I would use "Will I get him/her to call you back?

As for my last suggestion, which is

That usage of will is a slip of mine. Will would be fine and generally accepted in Ireland, as it's an influence of Gaelic on Irish English.
Otherwise I would recommend "Shall I get him/her to call you back?"
When I saw your response, I immediately read it in my head in an Irish accent!
