1-I learnt that he had left the country when his mother passed away.
2-I discovered that he was going to hire me after I came out of the meeting.
3-I figured out that she had received a scholarship while staying in England.

Are these sentences ambiguous?

Can one tell whether the adverbial clauses ("when his mother passed away"; "after I came out of the meeting"; "while staying in England") modify the first verbs ("learnt that"; "discovered that"; "figured out that") or the second ones ("gone out of the country"; "was going to hire me"; "had received a scholarship")?

Actually, to me this one is pretty unambiguous.

Still ambiguous. The only way to remove the ambiguity is to move the word "secretly".
