In my opinion the second one is true.
 
"The oil from Eucalyptus trees, which are native to Australia, is known for its medicinal properties."

is correct

The commas are used to separate parts of the sentence which can
be removed and leave a sentence which still makes sense.

"The oil from Eucalyptus trees is known for its medicinal properties."
