A: I haven't got enough money.
B: Yes, same here! And I always get too much homework.

Does A mean 'I haven't got enough money, either.' If so, why doesn't he say 'No' instead of 'Yes'?

When B says "Yes" he is agreeing with A. "Yes" indicates agreement.
 
If the dialogue goes like this:

A: I haven't got enough money, have you?
B: Yes, I have.

Does B mean that he has enough money?

I think it means so because 'Have you?' means 'Have you got enough money?'
