I personally think the correct one is 'You have a new message'.

Is it possible to use without an article in such cases (before 'new' or some other words like that)?

Thanks,
Vitaliy.

Welcome to the forum, Vitaliy.

You are correct.

Where did you encounter 'You have new message'? It's wrong.

Only if it's plural. "You have new messages" is correct.

This actually is the title of e-mails that some (non-English) website sends when you get a new message. Well, I have heard that it's possible to omit articles in titles. But it feels like this one should have an article anyway. Am I right?

Yes. That needs an article. The message could say "You have mail".
