Do both sentences sound natural?

To me only sentence 2 sounds natural.
You could also say:
Today the weather is worse than yesterday.
Or even:
Today's weather is worse than yesterday's (weather).

They sound okay to me, but I have no arguments with Nightmare's suggestions either. Many ways to say the same thing.
