Someone put them in the oven originally. When they thought it was time to take them out, they discovered that they were not quite ready. They could have said any of the following:

I will leave them in the oven ...
They can stay/stop/remain in the oven ...
I will let them stay/stop/remain in the oven ...

If nobody moves cookies, they can stay where they are.

'... need to be stayed' is wrong. They need to be left. They can stay, if nobody moves them.
