those = cookies in this sentence,

I think... it should be passive, because cookie can't stay, but people will take them in the oven..
But I think those need to stay in the oven is right because it is from the TV show script "How I met your mother"...

could you explain please?

Someone put them in the oven originally. When they thought it was time to take them out, they discovered that they were not quite ready. They could have said any of the following:

I will leave them in the oven ...
They can stay/stop/remain in the oven ...
I will let them stay/stop/remain in the oven ...


If nobody moves cookies, they can stay where they are.

'... need to be stayed' is wrong. They need to be left. They can stay, if nobody moves them.
 
You "color in" to fill in the color of something. From what I understand, he was actually drawing on his skin, so it would be the same color as the suit. This is, of course, a ridiculous situation and one you will never have to emulate.

True, though in the !939-45 war, women in England sometimes drew a coloured line up the back of their legs. This was to suggest the (then-fashionable) seam at the back of the nylon stockings that were unobtainable.

No, "so" doesn't mean "so if." It means, essentially, "therefore."
