I met a woman tonight. She was learning English in a coffe shop. I talked to her and she said she's working in Beijing teaching English. She's a native of Chongqing.

Then I asked her "How do you like working in Beijing?" Is my question natural? I wanted to ask her the feeling of working in a big city.
 
You can also use find instead of like.
 
Bear in mind that your question doesn't necessarily elicit an answer about how (or if) she likes working in just any big city. You would specifically be asking her about Beijing.
 
Your answer was excellent. However, people don't usually learn English in coffee shops. So your second sentence is ambiguous.

Do you mean she was studying English in the coffee shop?

Do you mean she's an English student whom you met in the coffee shop?

Also, remember to put commas in compound sentences.
