could you tell me which prepositions is more correct in the following sentence:

"I agree with/to giving you the permission to publish...".

I would use "to".

I would use "to" as well but I would be more likely to say "I give you permission to publish..."

It might not be your permission to give. If there were a commitee of three, you might have to agree with the other two to give her permission to publish.
(I agree to/with the decision to permit you to publish).
 
And the BBC usually forces the word to go without any prepositions at all. Well, it's free.
 
If it were someone else's decision to grant the permission, you could use "I agree with" to say you support the decision. (Similar to the suggestion that if it required agreement among a few people and it wasn't just my decision alone.)
