No, of Course not.

I've questions regarding this expression.
- What is the meaning of this expression?
-Is it used in giving permissin for people to do something?

That depends on the context. It could be either a refusal or a denial.
 
It means both "no" and "you should have known that answer already."

Tone of voice will tell you whether it's rude or well-intended.

"Do you mind if I...?"
"Oh, no, of course not" in a gracious voice means that you are most welcome to do whatever.
