I'd say the first one. The second sentence could be read to mean that two documents are in this particular file exclusively (i.e. the two documents can be found nowhere else except for this one file). The first sentence means that there are only two documents in the file.

Both are correct but they mean different things.

1)

The file contains only two documents and not more than that.

2) I see that we have two documents only on this file.

Only this file contains two documents. Other files may have more or less but not exactly two.
