In this sentence, is "that" omitted after "sure?" Could I use "make sure" instead of "be sure?" Could both "be sure" and "make sure" be followed by "that clause"?

In a sense, yes. The linking word 'that' is not necessary to make the link, but the link itself is still there nonetheless.
