Which one is correct? Do we always have to use plural after "any"?
 
2 is not correct - consider subject-verb agreement.

I wouldn't use denial; I would use queries/disagreement.

It's unclear what's happening here. Do you mean that someone has submitted a claim that is made up of various different factors, and the insurance company has decided not to deny any of them (they will pay for everything involved)?
