They were taking over of this company untill now, but from now on we'll be responsible on it. It seems the company were going through a bad patch, while we took control over it, but business is picking up and we're planing big export at the end of this year.

It seems the company [strike]were[/strike] was going through a bad patch (no comma here) while we took control [strike]over[/strike] of it, but business is picking up and we're planning a big export at the end of this year.

My amendments are above in red. I'm a little confused over who "They", "the business" and "we" are but I assume the rest of the context will make it clear.
 
"They"_company's managers (in the past). "We"_new manager and new company staff. "business"_can be something what company works for.
