Can I use “it” to refer to the fact that you have good eating habits?
 
It does but be aware that "You must have good eating habits" isn't natural. Why don't you see if you can come up with a different wording?
 
What about "You should have good eating habits"?
 
How about "Adopting good eating habits will keep you healthy"?
 
What about “You should develop good eating habits”? Is it natural?
 
Part of the problem for me is that it's not clear what "good" eating habits are. Are you talking about how often you eat, how much/little you eat, the contents of each meal, or something else? There's no point telling someone that they must or should do something, if you're not clear about what that thing is.
