1.Our technicians are busy at the site. We will do the repair as soon as they are free from the site.
2.Our technicians are busy at the site. We will do the repair once they are free from the site.

Are the both sentences grammatically correct?

Neither sentence is correct.

In sentence 1, you need "as soon as they leave the site".
In sentence 2, the same applies and "as soon once" is wrong.

If you want to use "free" you need to change the order of the words and a different preposition: "... as soon as the site is free of technicians".
 
I wouldn't use "free" unless I had to. Perhaps:

We will start on that one as soon as they are finished with the other job.

I wouldn't use "at the site" unless the customer had a reason to know what I was talking about.
