I have a question about the meaning of "deep" here:

"We are about to be confronted with the dangers of deep winter."

What does "deep" refer to? does it mean the later part of winter?

No, the later part of winter would be towards the end of winter, when it usually is starting to warm back up some.

It's referring the to harshest, coldest part of winter - typically mid-winter.
