My friend Paul is leaving. He introduced a friend of him to me. This friend’s name is Matt. Then I contacted Matt and we talked for a while. I asked him to have a conversation in person if he's free in the future. I said:

Let’s see if we can meet up later.

Is my sentence natural?

It's grammatically correct but it only fits your scenario if you were talking about meeting up later the same day. If you were considering meeting up on a different day, use "Let's see if we can meet up soon".

As post #3 says, later in this context means later today. If that's what you mean, it's fine.
