So the prostate sits deep in the male pelvis—only men [meaning people assigned male at birth] have prostates—and it sits below the bladder.

I've been reading books about urology in Chinese and sometimes I even talk about this with some of my medical friends in English. My request is, is my rewrite of the italic sentence grammatical and natural:

The prostate sits deep in the male pelvis and below the bladder. Only men have prostates.

How does the first sentence communicate the fact that the prostate is an organ exclusive to men? Does the definite article before "male pelvis" imply that?

I can see what you're getting at. By only saying "male pelvis", it leaves open the possibility that there is a prostate in the female pelvis but that it sits in a different position (ie not deep). I don't think many people would be confused but, in medical areas, it's important to be very clear. Consequently, I would use "male pelvis" but add "Only biological males have a prostate" in brackets at the end.

Yes, that's what I meant. However, you should either put a full stop after "bladder" so that you can use a capital letter for the first letter of the sentence inside the brackets and move the final full stop to inside the brackets, or change the first letter of "only" to lower-case and leave the full stop where it is. To be clear:

1. The prostate sits deep in the male pelvis and below the bladder. (Only biological males have a prostate.)
2. The prostate sits deep in the male pelvis and below the bladder (only biological males have a prostate).
