Whey they are not seeing each other but something is happening between them, what do you say?

"They are not seeing each other (or going out with each other) but they are going well with each other?"

Is this correct?

"They are still an item." (Maybe)
It's hard to give a definitive answer because "seeing each other" and "something happening" can be interpreted in numerous ways.
 
They are not yet an established couple, maybe?
 
They're flirting?
They're going on a few dates to see how it goes?

Ah. I think I interpreted the OP wrongly. I wondered how they could be flirting or going on dates if they weren't even seeing each other.

Perhaps you could say, 'They're testing the waters.'
 
Maybe they're meeting once a week for language practice?
 
They could of course be having intimate relationships (sex) but not actually be dating or officially seeing each other. They could just be meeting up for sex. That would certainly count as "something happening between them".
 
How about:

but things are going well between them
